How do I calculate my transcripts per million?
Count up the total reads in a sample and divide that number by 1,000,000 this is our per million scaling factors. Divide the read counts by the per million scaling factors. RPM/FFKM unit of transcript expression Reads Per Kilobase of transcript, per Million mapped reads (RPM) is a normalized unit of transcript expression. It scales by transcript length to compensate for the fact that most RNA-seq protocols will generate more sequencing reads from longer RNA molecules.

What are read counts?
A read is the oligonucleotide that has been sequenced. Counts are the number of reads that overlap at a particular genomic position.
What is REM?
REM is a software package for estimating gene and isoform expression levels from RNA-Seq data. The REM package provides a user-friendly interface, supports threads for parallel computation of the EM algorithm, single-end and paired-end read data, quality scores, variable-length reads and RSP estimation.
How is TPM calculated?
The sum of ALL normalized transcript expression values is divided by 1,000,000, to create a scaling factor. Each transcript's normalized expression is divided by the scaling factor, which results in the TPM value. Gene-level are calculated by summing up the transcript-level TPM for each gene.

What is RPM?
RPM stands for Reads Per Kilobase of transcript per Million mapped reads. FFKM stands for Fragments Per Kilobase of transcript per Million mapped reads. In RNA-Seq, the relative expression of a transcript is proportional to the number of CDA fragments that originate from it.
What is CPM in RNA seq?
CPM. The simplest RNA-seq feature expression unit reports normalized counts, or the number of reads that align to a particular feature after correcting for sequencing depth and transcriptome composition bias. Normalized counts are the most popular unit among differential expression analysis methods (including edger).
