Open your phone's Settings app. Tap Security & location Advanced. Under “Credential storage,” tap Install from storage. In the top left, tap Menu. Under “Open from,” tap where you saved the certificate. Tap the file. Type a name for the certificate. Pick VPN and apps or Wi-Fi.
Move on to Settings. Now, navigate to security (or Advanced Settings > security, Depends on the Device and Operating System) From Credential Storage Tab, click on Installation from Phone Storage/Install from SD Card. A new file storage manager will appear.

There is nothing to worry about, there are some security certificates installed as credentials on your phone, when you delete them there are some less important certificates that are deleted. Important ones are secured on your phones, or they are recovered automatically by google.
